Yes, they are completely separate.
Just be careful about having them move the processed files. I'm not sure when PT3 moves the files, but PT2 normally does it after you close the import window. Just make sure that one of them isn't moving the file before the other has had chance to read it.

PT3 moves them after auto-import is stopped, or when PT3 is closed, whichever happens first.
